Colloqui della Classe di Scienze - Anno Accademico 2020/2021 Mercoledì 3 novembre 2021 ore 15:00 * Reidun Twarock * (University of York, UK) terrà un seminario dal titolo * “ Mathematical Virology: A Novel Perspective on Virus Structure, Assembly and Disassembly with Applications in Virus Nanotechnology”* *abstract:* Viral protein containers, called capsids, are repurposed for applications in virus nanotechnology, including gene therapy and vaccinology. These containers sit on a physico-chemical knife’s edge: they must be sufficiently stable to provide protection for their cargoes, whilst facilitating their timely release in the viral life cycle upon cues from the host cell environment. In this talk, I will demonstrate that this delicate balance hinges on geometric properties of the capsid, that we classified via a generalised principle of quasi-equivalence. This theory contains the seminal Caspar Klug theory of virus architecture as a special case and provides geometric models for distinct capsid layouts in terms of Archimedean lattices. Based on these results, we demonstrated that a capsid’s propensity to fragment, a proxy for its ease of disassembly and genome release, depends on two geometric/topological descriptors: its surface lattice type, and the interaction network between its tiles. Tiling models of viral capsids, and Hamiltonian paths associated with these geometric descriptors also provide a better understanding of virus assembly. This has been instrumental in the discovery of genome-encoded virus assembly instructions and has provided a means to better understand how this assembly mechanism works. We recently demonstrated that this mechanism also spontaneously evolved in a bacterial system that packages its own messenger RNA, resulting in increased packaging efficiency of the nucleic acid into its protein container. Colloqui della Classe di Scienze - Anno Accademico 2020/2021 Mercoledì 22 settembre 2021 ore 15:00 *Marco Pallavicini* (Università di Genova) terrà un seminario dal titolo * “ Seeking the true nature of neutrinos: was Ettore Majorana right ? ”* *abstract:* After almost 100 years since its birth, the neutrino is still the less understood particle of the Standard Model, the established theory of particles and fields. Neutrinos are the most abundant massive particles of the universe (as far as we know) and they are emitted copiously by stars, nuclear reactor, particle accelerators, the Earth and even the human body, but despite many recent discoveries they remain very mysterious on several aspects. The so called Neutrino-less Double Beta decay, a very rare radioactive decay of some nuclei, may, despite its name, offer the opportunity to uncover the main mystery about neutrinos, namely if they behave like the other spin ½ particles of the Standard Model or, uniquely, they behave as predicted by Ettore Majorana in the middle 30s, when the brilliant Italian theoretician developed a theory of neutrinos as possible alternative with that developed by Paul Dirac. While it is clear that charged particles must follow Dirac theory, the Majorana option is still perfectly valid for neutral particles such as neutrinos. The construction significantly improves upon the fidelity of physical Toffoli gates at very low qubit cost. To achieve even lower overheads, a new magic-state distillation protocol for Toffoli states is devised. For the physical hardware, we propose a system of acoustic resonators coupled to superconducting circuits with a two-dimensional layout. We find that with around 1,000 superconducting circuit components, one could construct a fault-tolerant quantum computer that can run circuits which are intractable for classical supercomputers. SEMINARIO DI MATEMATICA *Giovedì 5 novembre 2020* ore 14:30 *Scuola Normale Superiore* Pisa *Laurent Vuillon* *(Università di Savoie Mont Blanc**)* Terrà un seminario dal titolo: *“Data science for protein structures and molecular dynamics”* *Abstract:* In this talk, we investigate the structure of proteins by considering the network associated with the adjacent amino acids according to a given cutoff. This network allows us to understand the protein structures and to study interfaces in polymers. We also use a dynamical version of these networks to study the allosteric paths in proteins. Indeed, elucidation of the allosteric pathways in proteins is a computational challenge that strongly benefits from combination of atomistic molecular dynamics (MD) simulations and coarse-grained analysis of the complex dynamical network of chemical interactions based on graph theory. Here, we introduce and assess the performances of the dynamical perturbation network analysis of allosteric pathways in a prototypical V-type allosteric enzyme. Dynamical atomic contacts obtained from MD simulations are used to weight the allosteric protein graph, which involves an extended network of contacts perturbed by the effector binding in the allosteric site. The outcome showed good agreement with previously reported theoretical and experimental extended studies and it provided recognition of new potential allosteric spots that can be exploited in future mutagenesis experiments.
